Backup before moving site

I feel pretty dumb asking this but I have searched everywhere and just have not found the answer.

I currently have the store located in a subfolder on the site. I am just about ready to move it to the root folder (and I have researched how to do that so all is cool). However, I spent a ton of time populating the store with 400+ SKUs, and customizing the site layout, so I want to back all up before moving it.

Therein lies the problem. For some reason, I cannot find the proper way to back everything up. I want to save/dump/backup all admin configurations, all design changes. (the last thing I want is to lose any of the cart configuration or any site customization!!!) What is the proper way to do this? Do I do it in phpmyadmin? Do I do it in the Zencart Admin panel? Or do I login to my cPanel and do a full backup?

So if I understand correctly, the phpmyadmin download saves the MySQL database. But what about all the site design revisions? Is it just a matter of opening up CuteFTP and downloading the entire site? Or perhaps just downloading the /CUSTOM/ files?
