If I downloaded a fresh set of zencart files from the site - will it contain the security patch, or will I still need to apply the patch?

As far as I know, you need to apply the patch.
Edit: I just checked the date on the latest file available for download (v1.3.8a). You definitely need to apply the patch.Mary Ellen

Am surprised they haven't done the quick modifications and released a new version for download.

Probably because they're preparing a 1.3.9 download which should include everything in addition to working on the release of 2.0.
