Admin - Configuration - Layout Settings - Categories With 0 Products Status
Thanks for the response but that switch just turns off the "(0)" display.
I would like to not show the category in the list at all if there is no products.
We sell exotic wood and under each main category is 100 specie categories - not all of which have products at a given time.
Would like to not confuse and aggravate the customer by only displaying species that have stock

You're right - it looks like there isn't any way to do that automatically, but it would be just another couple of clicks to turn off the category when you turn off the last product.
Have you resolved this yet? I am not a true zenner and have done this for a shop I am working on, but my mod also wanted to not show the quantity of products in each category, but I have to turn this on so my code then prevents this from working. Activate or add a product and the category appears and when it becomes 0 active products it disappears again. Are you interested? About 3 lines of code in one program only.
