After the upgrade, you're supposed to uninstall, then re-install all your payment, shipping and order total modules (of course, copy down your settings first). Try that for the FedEx problem if you haven't already.

Ouch - I have the Royal Mail shipping modules and these have dozens of rates in each, does this mean that I have to type them all in again or could I import the tables somehow once the modules are back in (assuming that the modules will support this new version).

Is there a step by step list showing how to import / upgrade / patch a 3.8x database into 3.9? I need to do this again and can't figure out how I did it before.....
