I'm running the version 1.3.9h... I'm testing out locally.
No addons etc...
I'm in NY and I need to set up sales taxes for all the counties here. I have searched and I found what seems to be a great solution but I can't get it to work correctly.
Heres what I found from a poster in this site:

we created a zone for each county/city in NYS (e.g. New York (Albany County).
After that we created tax zones for for each of the tax rates.
Then we created the zone definitions for each tax zone.
Works very well, especially now that we have the dropdown box for states.
If you use this method, don't forget to remove New York as a state. We then setup the tax to be calculated against the shipping address. [/SCR]
I have only set up Two Zones for testing purposes
I create the two zones Albany and NYC
Then I create my 2 zone definitions
After that I create my tax classes for each zone
And finally my tax rates for each zone.
I'm not sure what should the priority level be for either one.
I have already set up my store location and my basis product & shipping tax as: shipping.
If I go into Catalog-->Categories/products-->
In my test product there's a Tax Class option, but I have two options to choose from based on the tax classes I have set up.
Albany and NYC.
I cant just put one in there... or I will get the wrong tax added to an order....
What other steps am I missing.

... I didn't understand it I was too tired to absorb it. it's 4 am... I been trying hard for the past two days to figure how to set this up... I probably don't even make any sense.
Any hits or help would be greatly appreciated.
