Top Level Category Counts

This is regarding the product counts shown per category in the category sidebox with counts turned on...

Is there a way to have products cross categorized in one top level category and have the counts show up correctly? For instance, if items are cross categorized between sub categories of the same category then the product total is WRONG for the actual number of real products for said category. Any way to change this to show the # of NON cross linked products per category?

The way you describe is the correct way to display to your customers. They do not care whether your products were cross-categorized, what matters is how many products fall in the particular category they're looking at. If the numbers are of concern, you might try turning them off altogether.
