Apply SaleDeduction to Specials Price - Otherwise Apply to Price
does it fix the the problem?

For Price by Attribute, as well as most everything else, you want that setting to calculate the Sale based on the Special, if there is one, or the regular price ...

I am seeing the same thing in 1.3.9h. I made the above suggested change with no change in the cart. The discount shows in the store, just not in the cart.

Is this a Clean install of Zen Cart v1.3.9h or is this an Upgrade?
Have you an URL that we could perhaps peek at to see this issue?
