Our website has been showing "cart" on our homepage after www.projectordiscountstore.com and on all of our product pages. Is this due to the outdated zen cart that we are using or is it because of how our seo url's were setup.

It looks like your site is in the subdirectory:
/shop
More than likely you have something like an .htaccess file to automatically go there ...

It's because your Zencart installation is installed in the /cart subdirectory, and the configure.php files point there.

Thank you, this might be fixed real soon. We are finally upgrading our zen cart from a 1.3.7 this week to a 1.5.0 Hopefully that will fix it.
Just upgrading will have no effect on the /cart/; you need to move the new installation to the web root (/public_html/ or whatever it is for you) instead of /public_html/cart/. This is totally unrelated to your ZC version.

It looks like it could be tied to my SEO url's. There is a htaccess file that has a RewriteRule cart/index\
