I know its not a problem with the SEO rewrites because my specials are broken on the admin side too. When i go to Catalog>Specials, all that comes up is a BLANK WHITE PAGE with nothing on it.
When I go to Catalog>Featured Products, I do see products set because I have manually set them up as featured products.
Okay, then you're encountering errors which are preventing the script from running.

Thanks for your help. That pointed me in the right direction. It turns out that the bug was related to the Group Pricing per Item mod. Other people are reporting the same issue in it's dedicated support thread. Thanks for all your help!
