Default Can't load files that are there

I am working on upgrading a site from 1.3.8a to 1.3.9 and I am getting the following errors after upgrading the database:

Warning: include(upgrade-dir/includes/auto_loaders/config.core.php): failed to open stream: No such file or directory in /hsphere/local/home/marlene/website.com/upgrade-dir/includes/initsystem.php on line 21 Warning: include(upgrade-dir/includes/auto_loaders/config.core.php): failed to open stream: No such file or directory in /hsphere/local/home/marlene/website.com/upgrade-dir/includes/initsystem.php on line 21 Warning: include(): Failed opening 'upgrade-dir/includes/auto_loaders/config.core.php' for inclusion (include_path='.:/hsphere/shared/apache/libexec/php5ext/php/') in /hsphere/local/home/marlene/website.com/upgrade-dir/includes/initsystem.php on line 21 Warning: dir(upgrade-dir/includes/auto_loaders): failed to open dir: No such file or directory in /hsphere/local/home/marlene/website.com/upgrade-dir/includes/initsystem.php on line 22 Warning: require(upgrade-dir/includes/counter.php): failed to open stream: No such file or directory in /hsphere/local/home/marlene/website.com/upgrade-dir/includes/application_top.php on line 158 Warning: require(upgrade-dir/includes/counter.php): failed to open stream: No such file or directory in /hsphere/local/home/marlene/website.com/upgrade-dir/includes/application_top.php on line 158 Fatal error: require(): Failed opening required 'upgrade-dir/includes/counter.php' (include_path='.:/hsphere/shared/apache/libexec/php5ext/php/') in /hsphere/local/home/marlene/website.com/upgrade-dir/includes/application_top.php on line 158

I have changed the website name and upgrade directory other then that those are the errors. All the files are there I am not sure about the apache stuff though. Any ideas?

    Thanks

If the files are indeed there, then your configure.php file probably isn't pointing to the right paths.
