I am using GoMO from Google to build a mobile version of my website.

As you can see my zen cart loads as my homepage when users access my site. For the mobile redirect to work properly you are to place the code in the <head> of your index.html file. However, zen cart doesn't use the index.html as we know.
The question is, Where do I place this code so my site will redirect when people go from their mobile phones?

<head> stuff is located in includes/templates/YOUR_TEMPLATE/common/html_header.php
you can find this out by using something like notepad++ which allows you to search through files looking for text, in this case <head> :) Also in the admin there is a developers toolkit which does the same

<head> is at the top of every page as it is the start of the header section for the page. I understand how to use the developer tool kit and even search the files on my host file manager. However, what i was curious about is if anyone knew which file was the root directory since zen cart doesn't utilize the index.html file.

I suppose you could say that index.php is the "root" since that is the file that URLs are based on, but the question is really irrelevant. Barricades gave you the right answer. You would either add the relevant code to html_header.php or put it in a jscript_something.js or jscript_something.php file to be autoloaded in the <head> section. How you handle it depends on exactly what you need to happen.
html_header.php builds the <head> section for every page of Zen Cart (with possibly a few exceptions).
