Can I review the order to make sure all items are in stock before accepting payment in the case of out of stock items.

Yes, there are configuration settings that prohibit customers from completing an order if insufficient stock is available. See the Zen Cart wiki for additional information.
So it will not let order to be processed until I manually tell it that there are items in stock. After that will it email the customer to complete the order?
I will try to make my question more clear.
Say a customer orders 12 items.
I would need to confirm that I have all items in stock before customer checks out and pays for the product because I may have sold out of the item in my retail store before filling the online order. Then I would have to go through issuing a credit etc. And determining if they want just the items in stock or cancell the entire order.
Depending on the payment method, you can set it to where the card is not charged until you are ready to ship. It authorizes but does not process.
