is there a replacement for manual card transactions?
Support for the mod and anything like it were dropped when it caused a failure in PCI security measures.
I recommend both PayPal (already in 1.5.8a and Square WebPAY to all our customers. Both are free to setup and makes it more likely to have a payment method avaialable even if one is down for a while.

I need manual transactions, because of delays. I don't want to charge the card if an item can't be shipped right away.
Every one of the payment mods currently available for use with Zen Cart allows both authorize and capture. Understand that most have around a two-week window where an authorization can be captured. If you need longer, you will need an invoicing system where you can send a payment request to the customer when the item is ready.
Both PayPal and Square are capable of invoicing.

Most importantly is the RISK you may be putting yourself in if you capture card data "manually". Should someone gain access to that data and use it for fraudulent purposes, the losing party (the bank or maybe the customer) will have a good case against you. A bank (for example) will not only take legal action to recover any losses, but will also pursue you for costs. Additionally, if you are "black-listed" by the banking industry, you may not be able to process card payments at all as no bank will permit you to use their gateway systems.
As others mention above, there are many ways to control revenue accrual - we also make bespoke products and if we see there is a delay, we send an invoice (via SQUARE WEB-PAY). In other cases - particularly for bespoke designs - the customer has to pay in advance anyway... and when the product is done, we dispatch it.
A long as your customer is TOLD everything, they usually accept the situation.
