When a customer pays via echeck through PayPal the order shows as Pending. When the check clears, isn't the order status supposed to update to Processing? How would I go about troubleshooting this? It's not something I can go in and duplicate like most issues.

When a transaction clears, if the merchant's PayPal account is configured to send IPNs then PayPal will hit the ipn_handler script with a POST of updated data.
That script can store some debug data for extra troubleshooting if you enable debug logging in the module..
