In Admin->Modules->Payment->Linkpoint API, there is a "Debug Logging" option.
Set it to Log to File.
Then do a transaction which causes the error message.
The look in your /cache/ folder, retrieve the log file, and post its contents here.

There is no option of debug logging in link point api module. Below is the link for screen shot of the module.

How can i generate log file from here?

To test link point, whether there is problem with the zencart version or not, i install a fresh zen cart 1.3.8a on my server and also include link point payment module with it. But it showing an errorand my PEM file is there. Why it is showing this error? I copied this file from my original zencart payment module folder. Is there any need to generate the new PEM file for my testing store, if yes then why?The xyzxyz.pem certificate file cannot be found.
Good call on installing the newer version, at least for testing.
No, you shouldn't need to regenerate the PEM file.
But, the file must be able to be read by the server, and depending on the server configuration you may need to set the file's permissions to maybe even be publicly-accessible.

My problem got resolved. There were two reasons:
1) Port 1129 was not open in my Site5 webhost. There support is really not good. Even after requesting them clearly, they took 3 days to open up the port.
2) The merchant ID provided by linkpoint was not correct. Merchant ID and PEM file number should be same, but in our case it was different. After going through linkpoint_api.php, i realized that voth must be same. That worked out.
