Your custom nav bar is not functional so I could not view what method you are using or intend to use to enable the links represented.

From the tpl_header.php file is what you will need to link to the search function when you create your custom nav bar links..
Think this out as in the current top nav bar there are functions that do not display until a customer starts to place items in the cart i.e. shopping cart & checkout, along with the login/logout flop.
