Duplicate boxes - why?

I have been using an older version (I think 1.25) for a number of years. I just moved it to a new server, and didn't have time to upgrade right now. I copied over all files, copied the database to the new server, and changed the 2 configure.php files (1 in includes and 1 in admin/includes) to have the correct paths and new database info.

Everything seems to work fine, except there are 2 of each box on the left (categories, etc.) and of the search box on top. This was not the case for the old installation. I didn't change anything except the configure.php files.

What is going on?
