If you follow the patterns of the /classic directories you can locate where to put them ...
Example:
/includes/modules
would use:
/includes/modules/classic
/includes/modules/your_template_dir

The rule of thumb is the CUSTOM_TEMPLATE directory is at the same level as the file you have just modified.
