Low order fee when paying with gift certificate

I m testing a new store and I see the low order fee works great except when paying with gift certificate, everything is charged well but the ballance remains for the low order fee. Eventhough I enter the total balance, what shows as payed by gift certificate is only the subtotal. Here:

1 x Meazahin Ewodewalehu = $2.97
Album 1 Track 1
Album 1 Track 2
Album 1 Track 3
------------------------------------------------------
Gift Certificates: -$2.97 (eventhough I put the total 3.34)
Sub-Total: $2.97
Free Shipping: $0.00
Processing Fee (For orders less than $5.00): $0.37
Total: $0.37

However, paying with paypal does charge 3.34 (the total balance)
Somehow, the "pay with gift certificate" module is not adding the low order fee to the balance.
Is is a bug? or I didn't figure it out yet?

It is the sort order which by default is 400. I changed that to 101 just after the subtotal and it is fine.
