2. By application (product is listed by what it does)
3. Trademark (product is listed by what it's named)
How would I tackle this issue is ZC?

Create 3 Categories-
1. By Product
2. By Application
3. By Trademark
Then cross link all your products to these categories.
I'm not sure that would work because
"By Category" and "By Application" both have subcategories or is it possible to have subcategories within categories?
The arrangement suggested by Andrew will work fine, though there is another way that might also work for you. The best way will depend on how you want your categories menu to display. Organizing by the three top categories means that you will only see
By Category
By Application
By Trademark
until you click on one, when you will see the relevant subcategories.
If you make all of those subcategories top categories, sorted in the order you want, and use Categories Dressing to make headings above each section, you would have a display like
By Category
aaaa
bbbb
cccc
By Application
dddd
eeee
fffff
By Trademark
ggggg
hhhh
iiiiiiii
where the headings can be styled to look like real headers and will not be clickable.
You need to decide which arrangement will best suit your needs. That will partly depend on how many categories you have - if there are a lot, you may want the smaller beginning display.
