Go to admin, modules, order total. Click on Tax, then hit remove. Then just install it again.
Also, make sure NY by itself is deleted.

I can not find a good table that list NY Sales Tax by county or city. Is there a good tax table I can use to configure NY Sales tax? Thanks.

I think having a customer select a specific county instead of just selecting a state is too cumbersome and annoying.
The solution I came up for handling NY county specific taxes, is thus:
1. Set up a county table, tax rate for each county; if a county had specific tax rates per town, then an entry would have county and a town name; easily manageable table
2. Used an API to validate address and return correct County (validates county according to full address, not just zip); the API I found was Qualified Address (www.qualifiedaddress.com). Very reasonably priced, had to use the LiveAddress Web Service API for county lookup.
3. Integrated the API into the edit/add new address screens; when county was returned, if NY address, matched it to my county table and charged correct tax.
Voila! Easy, and more importantly ACCURATE!! Plus don't have to bother customers with humongous State selection lists.

I have qualified address "live address" installed and working, but don't know how to associated the returned address with the NY zones.2. Correct me if i'm wrong but
1. i created zones like this: NY - Cayuga County
Ny - Cayuga County - Auburn City... etc..
2.i created 12 Tax rates for the 12 different tax rates in NY
3. i created 12 zone definitions and associated the appropriate zones to them. (does it matter what the "Zone Name" is?)

2. my zone descriptions are "NY 7%" "NY 7.75%" etc...
does that matter?
