The primary reason why what you suggest is BAD ... is because it creates VERY BAD HTML, and won't validate in any html validators.
So ... to narrow things down a bit, try this:
When you open your site with your browser, and click on the "View" button and choose "View Source", you can see the raw HTML sent to the browser.
Grab a copy of the raw HTML based on the changes *you* made to the PHP.
And grab a copy of the raw HTML based on just the changes from the tutorial, and without the changes you posted earlier.
Post them here.

Note: there is a difference in here due to two banners alternating as pages are refreshed, but for the sake of direct comparison, I'm choosing not to cut that out.
I am very interested in "hearing" your thoughts on the differences, specifically why it wouldn't show up in Firefox.
(Perhaps I should also post the code for IE without the change?)

Right ... see, the first example shows a second set of <head> tags after the <html> section of the page, which is invalid HTML. That's why the method you've used is wrong.
The second example naturally isn't doing anything to specifically mention favicon stuff because you've not told it to do so in the meta_tags.php language file as per the tutorial I mentioned. So, either you didn't do it, or you did it to the wrong file.
Something else is odd too ... Your second example has converted everything to lowercase. I'm not sure where you got it from, but it's definitely odd. It's also got extra line-breaks in it that the first example doesn't have ... again, puzzling. Although neither of these is related to your favicon issue..

I noticed your last point too, but I figured you'd know what it was :) Perhaps it's due to the different banner being displayed???
I had my web developer check re: the metatags and he is pretty sure I used the right file. I will have him double check in the morning though. He also says I should follow what you say, because I don't want to mess up SEO with invalid code either....
So if I left out the head tags, it would be fine? Or what would be another solution, presuming the metatags file I changed was the correct one?

When your developer made the edits, which exact file did he edit? Was it /includes/languages/english/sunflower_orange/meta_tags.php? Or was it something else?
