After looking and testing I can only suggest this as the issue:

PayPal applies tax to each line-item individually this in turn could change what the paypal report states. Because Monthly Sales and Tax Summary Report looks at it as one taxable order amount.

At this point I am unable to find away to match the two reports. In all fairness I could be missing something but dam I can't find it.
