I have access to index.html and htaccess. in the root of my domain.

Try moving index.html to your local PC and then deleting it on the server
Many hosts will load files the are html before any other like a php file

Don't want it in the root because I would like to open another type store from the same domain.

Well then you will require something that allows you to tell the 2 stores apart and I am not familiar with what GD has available
