    What are the site's settings for Configuration :: Shipping/Packaging? There are some 'tare' weight additions defined there that will affect the final shipping weight.

    Update: Those are shown in the debug:

    Maximum: 50 Tare Rates: Small/Medium: 0:3 Large: 10:0
