You've missed something when installing the multisite module. Go over the entire installation again and i'm sure you'll find what you've skipped. But, go over it MANUALLY, line by line as it says in the instructions included with the module.
Perhaps you installed some other addon after installing Multisite? That might be a problem, you know... But, go over the installation and you'll fix it for sure.
once again i installed the module with given instructions ...
while giving sitename in description, subcategories are displaying in front end.....but in that particular page i cant able to add categories to site......

new site is not pointing to old installation file.
Pls tell me how to point out the installation file...

I have problems with showing subcategories on category page in some cases.
On other forums someone said me to post the problem here because I don 't find the solution.
The problem could be the multi site module that I 'm using.
1)I have seen other forums and check all the settings for the admin.
2)I use multisite module and I checked sites' relations
3)I don't see this kind of this code in the source of the category page <!-- hsyong remove categories thumbnails --> (in other forums this was a problem)

On the first link in your post, I do see one sub-category. A sub-category will not appear if it and EVERY parent category is not also defined as part of a site (defined in admin > tools > multisite tools > relations). So if you have a category with 3 sub-levels, each level must be defined as being a part of the site you want it to appear in. I suppose also, in admin there is a setting to not show categories that have no products? (config > layout settings)
1.) First link show 2 products, one sub-category (Perfume and Cologne)
2.) Second link shows numerous sub-categories. Clothing has subs of Jackets, jeans, shirts etc
3.) Point 3 in your original question contains similar code used in the multisite module used to define the categories for each site. Maybe its placement for the other module its used for is interfering with the multisite module, which also uses a HTML comment to distinguish categories?
The issue is showing sub categories in the category page. Not just in the sidebox.
1) It shows 1 sub on the side box and 2 products on the category page
2) It shows a lot of categories nut only in the Sidebox.
3) I will check it but this is not for sure the problem because I don't see it in the source page, I will double check and post later
