A sub-category will not appear if it and EVERY parent category is not also defined as part of a site (defined in admin > tools > multisite tools > relations). So if you have a category with 3 sub-levels, each level must be defined as being a part of the site you want it to appear in. I suppose also, in admin there is a setting to not show categories that have no products? (config > layout settings)
1) First link show 2 products and not any subcategory
2) Multi site relations are fine I did check them
3) All the links should show subategories that have products

Any other suggestions?
