If your store is setup as a sub-domain, your configuration file needs to be configured for a sub-domain. Meaning the URL's in HTTP_SERVER, HTTPS_SERVER and should be the sub-domain URL.. If you are not going to use the sub-domain, then the URLs in your configuration file will be configured as you have them.
