OK, what's happening is if I create an account with nothing in my cart, I get the normal page. If I have something in my cart and hit checkout from the cart, then I get the split page.

That's because of Paypal Express. Because it give the customer a chance to choose the "express" route.

Ok then. Guess I'll have to live with it! Can you tell me where in the .css I can go to make the boxes fit side by side?

You'll need to decrease the width of .floatingBox:

.floatingBox, #accountLinksWrapper, #sendSpendWrapper, #checkoutShipto, #checkoutBillto, #navEZPagesTOCWrapper {
width:58%;
}

My shop is just a part of my entire site. As such I need the menu in the shop to point to my site's real home page..

At the moment the home button on the menu in the shop points to the shop. I need it to point to my actual site's home page.

To get into my shop look for the link on the right hand side of the menu bar (online shop)

Thats a common question, and can be found easily by searching the forum. I found this thread with a search for "Change home link":

To get this "new link" you create in the drop down menu (you would replace the home link with your new home link), that would be done in includes/templates/YOUR_TEMPLATE/common/tpl_drop_menu.php
