I had the same issue, quick fix:

edit: googlesitemap.php on line 225

change: $this->base_url = HTTP_SERVER . '/';
to: $this->base_url = HTTP_SERVER . '/mystore/';

worked for me.

Another question when I run the sitemap admin. It says it can't find my robots.txt in "www.mysite/mystore" I have the robots.txt file in "www.mysite". Where should it be?
