Question: how do I control layout of front page of a store. On my second store I can add products but they are not seen right on the front page but only category is visible. Is this controlled in Layout Settings?

If I understood well, you can do that simply by configuring layout boxes. Be sure you have selected the template of your second store (in Template Selection).

http://www.mysite.com
how to maky http://mysite.com as well?

Here is something that I just found. Boxes (categories, information, review, etc.) are not visible on the right side when I view a product. However, they are visible if I define them on the left in Layout Box Controller. Why is it so?

I do not think this is multisite related. Which template are you using? What is your settings for the right column in product display, global, checkout etc.?

Multisite will work with either of these settings. You just have to make sure that your configuration files in the "config-sites" directory is setup correctly. If you want both these addresses to work then you have to setup two config files. One for each domain address.
