I know this may sound silly - but it has happened to me!
Do you have any products that qualify for the new products sidebox?
If you haven't I think it won't display a blank sidebox...
I may be way off base - so ignore me if I am :)

The new products sidebox was just an example.. I try to do the paypal logo to the right but the whole thing disappear?

Give it a sort order #.
Next thing I'd check is if perhaps your right column width is set to 0 width in admin/configuration/layout settings.
