You can read more about the payment system in the readme file, but it should be noted that orders paid via credit card will have SO payment records entered automatically. As I have posted here in the support thread, that SO auto-payment generation will be extended to include PayPal paid orders in the upcoming release. (currently in development) All other (manual) payments types requires the shopowner to enter an SO payment record manually.

Q. Can you add shipping tracking information using Super Orders??
A. Yes, using the orders status/comments system you can add order comments (including tracking data), update the order status, and send customers notifications when you add comments or update the order status.. This works EXACTLY the same in Super Orders as it does with the default Zen Cart orders functionality..
Q. Are there modules which allow the automated entry and customer notification of shipping tracking data.
A. Yes there are some modules which do this. To my knowledge, there isn't a single module which automates tracking for UPS, FedEx, and USPS. However there are a few individual modules for each of these shipping carriers. Please search the download section for these modules. Each has it's own support thread where you can get assistance with installation and support issues.
