Godaddy Virtual Dedicated Server - How do I use it?

So I'm taking the plunge into VDS. Has anyone else switched from godaddy shared hosting to VDS? I'm trying to figure out the directory structure. There is conflicting documentation of public_html vs. var/www/html. But if I create those folders and throw an index.html in either of them, nothing happens.

It's possible I'm not at root access. Should there already be files on the server? When I ftped in it was blank?

Also, what essential software do I need to install to ensure my server functions properly?

If anyone is completely lost, feel free to ask me any questions related to Godaddy VDS, as there is not a lot of support for noobs running their own servers. You will hear a lot of "if you don't know then you shouldn't be running your own server".
