in store pick up

can i somehow fix it so that the customer will be notified that any "in store pick up" orders will not be available for 48 hours?

I do not want customers coming in to get the order when we have not had time to get the email order ready.

On around line 22 of includes/languages/english/modules/shipping/storepickup.php, change the 'Store Pickup' to something like 'Store Pickup - 48 Hrs After Ordered'

That's a good start and might work the best as that is where they will select the shipping.
