Remove SOME automatic emails and not others?

My client would like to have the 'account application submitted' email and the 'account approved' email but no others, including orders confirmation, etc. This is all handled by their own system.

Is there any way to stop some emails being automatically sent while still having others sent?

You'll have to edit the core code. Find all places where zen_mail( is called, and comment-out the ones you don't want.
