"Wrong way" aside, sure you could remember that you edited that index.php file in one place, but if you change a dozen places as many sites will do, could you remember them all for sure? Could you remember all of the files you customized? Why set yourself up for extra work later when you can have a good record of what files you changed and how, and what the original was for reference?
