Shipping options not working on live server after upgrade

We just upgraded to V 1.2.x to V 1.3.8 and every thing seems to be working fine on the local server. When the files are uploaded to the production server, they do not show correct shipping options. Here are the details -

Add-Ons - None added at this time
Our website - www.a y u r f o o d s.com (old zen cart version is still working).

Whats wrong with the shipping options? Have you tried to change the shipping options to the one you like after your update?

If your changes in the Admin section do not apply, its most likely that you havent applied the security patch correctly. In this case, apply the security patch again.

We did not change any shipping options. We only use UPS+USPS+Free Shipping as before. I don't know about security patches. I will ask my developer.
