Hi! i want to set up my store like this

Shop by Category**
Antiques
Books
etc

Shop by Subject
Basic
Errors
etc.

Shop by Series
Ancient antique collecting
catalog of world coins
etc.

can i do that. i don't like to create many sub categories and link products...

You could do something like that by using the mod that changes the categories to a list, or using the Categories Dressing mod, but I don't see any way to do it without linking products.
