Help upgrading from 1.3.9b to 1.3.9d

I just uploaded 1.3.9b using fantastico but I want to upgrade to the latest version 1.3.9d and what I have tried is using filezilla uploaded all the files in the docs folder, changelog from 1.3.9d on my desktop to the server hosting 1.3.9b and I notice everytime I log into my admin it says a new version is available. What am I doing wrong here. I have tried this several times even following the forums steps.

if you have only just installed zen for the first time it might pay you too scrap the 1 you did with fantastico as your host as not updated it yet, may pay you too tell them there is a new update available..

You would be better off uploading a fresh 139d yourself fantastico adds a prefix at the front of your zen files which may cause you more work later when you come to install certain mods..

Just upload everything using your ftp program and follow instructions given, would be better in the long run.
