Left and Right nav disappeared after upgrade

I successfully upgraded from 1.3.8 to 1.3.9 (Yippee!!). Well almost successfully. Everything is working perfectly except when you click on a product to go to the detail page the left and right nav stuff all disappears. It all comes back if you go to the cart or anywhere else.

Apparently I missed something but I have no idea what so any assistance would be appreciated!

Well I read a post on hitting the reset button in the Layout boxes controller and really broke things. I have switched it back to the original (old) version until I can figure this out :(

What that link is now pointing to is the original 1.3.8 site. When I hit the reset button everything disappeared but the header background. Here is what it looks like now http://www.automotivetools4less.com/zen_new/

Go figure. Looks like I have to reload the last backup. I can not figure why hitting the reset button in the Layout boxes controller could mess things up so badly.
