Some category links not working after upgrade

I upgraded my store from 1.3.8 to 1.3.9h. Now some of the category links do not work. They are linking to html pages. What would cause this? Thanks

Ok, I just checked the another site (same site, different hosts and domains) and some of the categories link to html pages and they are working. Why don't the links on this site not work?
