the customer is pay a order using paypal. then how can the website master know whether this order is payed?

Go to the customer's order in admin, and you will see the transaction code, and whether it has been approved, how much for, fee costs, date of payment, everything.

If I have PayPal Express Checkout as one of my payment options then the customer pays as part of the checkout process, so the order confirmation email I receive is confirmation that payment has been made.

True but if they then did a chargeback or dispute after, the email won't tell you that, but the live updating in the admin will.
