Doing a complete website restore?

I recently made a backup of my entire website using the 'Backup ZC' Module. I installed some other modules after that messed up my website a little and would like to restore back to the point of that backup I made.

I have the ZIP file containing the backup of my site, how would I go about doing the restore?

I know how to restore the SQL file in PHPmyadmin, but what about the actual website itself?

Could I just drag the entire contents of the backup file to my FTP program and let it overwrite all?

I dragged the entire contents over and the site is back up and working, however since I didn't do a clean install there are a lot of files from the bad modules still on the server.

Perhaps I should I delete EVERYTHING before dragging my backup files over?
