Help with Website 404 Page No Found Issues

Help with Website 404 Page No Found Issues - NO pages work

Hey guys,

Been a LONG time since I've been back here on the forums!

Something happened to my website files and they all "disappeared" and came back like 2 hours later, not sure why or how or what, neither could GoDaddy..

BUT.. when my files came back my website would not display at all, gave the 404 error. I went and found the main index.php files was missing, so I uploaded it and voila! The home page worked!
Then.. I went and clicked some links and NONE of my categories, product pages, EZ pages, nothing at all works.. they all display 404 errors!

Mods: Been so long I cant remember the last time I even installed one! Magic SEO, EZ Pages, Easy populate, light box.. those are all I can remember for now.
The admin ALL seems to be working find though.. from what I see so far

Now, I am thinking that I am just missing a file here/there but I installed a fresh copy of zen cart, skipping existing files.. and no change at all.

Any help is MUCH appreciated! The website is about 4 years old and I need her up and running!

When's the last time you did a backup of your site's files and database?
