Please help remove internal links to increase SEO

I recently switched to Zen Cart and have my site working with a customized template. When I do a view source of the site I that the internal links for the categories and products include http://mydomain.com. I read this is bad for seo rankings because the search engines see a link with the domain as an external link so it has to go out to go back in again. I'd really appreciate help on how to remove the http://mydomain.com from my internal links. I know enough php to follow directions. I'm guessing it's part of the html_output page or the functions_general.

Stock Zen Cart does fine with search engines. Don't go messing with core functions unless you know very well what you want to do and what side effects it will have. Reading something somewhere does not constitute expert knowledge.
