Files from the Web Server are getting deleted repeatedly

Hi,

On 11th Sept 2013, I was taking a backup of my zencart web site when the files got deleted in the queue.

We again re-uploaded the files on 12th Sept and made it functional. But the same day after sometime the files from the server got deleted.
The site was re-uploaded on 13th September and made functional.

Now today when we try to open the website it again display a blank page and it was found that there are no files on the server.

Can anybody help me out in identifying the issue?

Thanks for your reply.

Our Server guys says that there are some viruses in our website blog. That has to be cleaned off and then the entire site has to be re-uploaded.
