Root or subdirectory?

So I was going to askif you had cleared your cache regarding the earlier attempt but it looks like you may have found a way to make it work. What I would do is download a copy of the configure.php file for the store. Modify it locally, then set the store side to be editable. Find a convenient time to momentarily take the site down. Adjust the cpanel setting and upload the new configure.php. Reset the permissions on the store's configure.php file and then go make the necessary changes to the admin side. Down time as lat9 said should be minimal.

My next question with add-on domains is how does that affect my SSL certificate? Especially if I swap things like the primary domain to an add-on domain.

While lat9 or someone else may be able to provide a direct answer, I would suggest speaking with the host about it, they may need to associate it with a different directory, but it is afterall still the same uri just found somewhere different (under the covers). :) you may be able to figure out the specifics from the host's site, or momentarily try it and see if 1) it works or 2) you get a certificate error. Again, finding an opportune time to try it, and possibly posting a temporary outage for the site. (15-30 minutes should do.)I'm thinking that it will not be an issue if it isn't one now.

Well I have done the swap this morning to an addon domain. Problem with SSL certificate at first but my hosting company has sorted it out.
All good so far.

Thanks Lat9. Regarding upgrading: will the addon domain care if I rename its subdirectory from say "shop" to "shop_old" when I am about to upgrade. ie when I finally change the "test" directory to "shop" will I have to relink the addon domain and also setup emails again. Does that make sense?

From what I've seen, once you've setup the add-on domain to "point" to a specific directory you're finished. Performing the directory-swap shouldn't affect the site's operation (once you've completed the process of renaming shop to shop_old and then shop_new to shop).
