Although it appears that the sitemap.xml file appears to now not be accessible, there is nothing "wrong" with the links generated by sitemap as compared to the links that had previously been generated for the site.
Please again review this earlier posting: https://www.zen-cart.com/showthread.php?227183-IP-address-before-domain-name&p=1374980#post1374980
What is/was happening is that while the site was located in a sub-directory, uris were generated. Those links include the sub-directory name. Now that the site has been moved back to the parent directory, the sub-directory "doesn't exist", but the links still point to the sub-directory. In reality this is fine especially if the site has already been indexed to any degree. Obviously the desire is to "remove" that sub-directory for ease of accessing the link(s). This can be remedied without losing access to those items by way of the old uri(s). Basically the uri(s) need to be updated to make the old one "old" and to create a new one that becomes the current/active uri... (again reread the above post)... if the site is brand spanking new and has had no traffic/expectation of having had links captured to the page(s) then the addresses can be updated wholesale and therefore any attempt to access such an "old" link would go to the Zen Cart's "page not found" location.
Again though, there is no "problem" with the sitemap software. It is reporting the link(s) that have been selected/entered for each desired page.
