OK Step by step....
You created the Javascript file paragone.js and you upload it to includes/templates/YOUR_TEMPLATE/javascript
Then you have the code to embed the javascript.
Simply find this code (in the file includes/templates/YOUR_TEMPLATE/common/tpl_header.php) :
